Just bringing up a few topics to think about ;P

-> Ancient Pokemon Are they allowed? Do they need explanations? Will they be available in TBE? Will there be a place to bring back fossils? Can trainers freely find a Fossil any time they want?

-> Wild Pokemon Will wild pokemon appear when walking around? Will the appearance of wild pokemon be left up to the roleplayer? Will wild pokemon only be for the purpose of obtaining more pokemon for roleplay? Will all pokemon in a trainer's possession be obtained through the character creation, trade, and gifts from other trainers?

->Party Limits Limit of 6 like in the games? Or do we go manga-verse, where 6 is only the custom that everyone usually follows?

To answer your questions!

Ancient Pokemon - Yes, I do believe they would be allowed. Characters in both the manga, games, and anime have them, despite how rare they are, so I don't see why not. An explanation of how they received and revived the fossil would be much appreciated, however, in the history section of the application and should be sparse in numbers throughout your line of characters.

Wild Pokemon - Honestly... I'm not quite sure as of this point. On another site, it was that you had to buy random encounters with the site's currency and a moderator would mod the payed-for thread. I wouldn't want to seem like I was stealing anyone's ideas, though, so we might leave it as no wild encounters unless permission is granted.

Party Limits - Since this is more manga based, I suppose the custom that everyone follows is the way to go. I would, though, refrain from carrying around more than six at all costs and never carry more then eight.
